Coming from S4, many people had fantastic results drilling holes into stock airbox versus shelling out $1500+ for more or less the same thing. Increased supercharger volume & increased airflow / lowered AIT's.

I don't think you would gain much by drilling holes into the stock intake.

If you are interested in improving air flow but not sound, get the BMC filters

If you want to improve air flow and sound, lots of good and nonexpensive options. Check out MAD, BMS and CTS
