Sorry to hear you're still having problems.
Regarding the shift boot - a few weeks back, I removed mine in order to swap it for a leather version (not a fan of Alcantara). It was exceedingly easy to take out. Just put a plastic panel removal tool under the bottom left corner and pry up. When I did this, the entire shift boot popped out easily and cleanly. It's held in by little plastic clips in each corner, and is very easy to put back in (just press down each corner clip).
Having said that, as I mentioned before, you don't really have to remove the boot in order to remove the button panel. In fact, I used the top left corner of the shifter boot as a lever point when prying out the button panel.
Keep at it - it will come out eventually. However, as I noted before, you may have to use an amount of force which seems excessive, almost scary.
