Yes, you do. Because without them the swaybar puts preload on the suspension. pre-load is additional force pushing the wheels down.
When you corner balance, you disconnect the swaybar to get rid of any pre-load. Then after the car is corner balanced, you reconnect the swaybar with the correct endlink adjustment to not add any preload while on the scales at idle suspension.
