This is strictly bimmercode fault as you can use E-Sys to code after patch without any issue. Any other coding will work normally using Bimmercode app.
To code again headunit, you need to restore to OEM, code headunit, then apply patch again.

I can confirm exactly this, after I did the carplay USB patch to my headunit I couldn't run BimmerCode on the headunit ECU only. Thankfully kubax gave me everything I needed to patch out the disclaimer in the head unit as well so it wasn't a problem.
