Car radiators usually are a dark color so that they can get rid of the heat efficiently. Since the top of the muffler is still the shiny aluminum and there are shiny aluminum heat shields against the body of the car the top of the muffler should not be affected. Painting the underside of the muffler should help emit slightly more heat and dissipate the heat from the muffler faster than the aluminum. I'm not sure if painting it will make a significant change in muffler temperature and with the large stock muffler and still stock catalytic converter it should not be much of an issue.
