No it was certainly both. They use the same pump, afterall.
Not engine-dependent...but pump-version dependent.
That being said, they started figuring out the pump issues (switched manufacturers, etc.) soon after the intro of the N55. So by the time the N55 really got rolling, they had the pumps sorted, and less N55 pump failures occurred comparatively. But at the same time, cars still getting the N54 had less failures too...as they too received the updated pumps.
The injectors, yeah, that is an N54 issue with it's more sophisticated piezo setup.
